I have vast experience related to this. As you mention the websites this suggests you have a few. There are a few ways forward with this. A simple backup script that is timed to run daily, probably a good idea to use s3fs to mount an Amazon S3 bucket (Tokyo) as it will give you speed and encryption. Another way is to install and make use of Webmin/Virtualmin which is made for virtual hosting and doing backups and restores. Either way can result in a robust solution.
