Centos5.9 VPS configuration - to correct 500 error on site pages

We have a online store based on magento CE 1.5 platform, hosting in a VPS, 2 days ago our domain and site had been deleted from server by accident. And recovered from a backup yesterday. Everything seems ok, untill we run data index at admin, the index showing "processing" while some front pages were broken, any url end with ".html" is ok, but all rewrited seo friendly url show "500 internal server error".
Am almost sure the problem cuased by server configuration error, because we setup a local host and tested the site codes without mistakes.
So, if your are familiar with both Centos VPS and Magento, pls bid.
I'll provide VPS setting details and log_error to you for your informaition.
