Batch delete layer from PDF

I have a folder with 100 .pdf file in it. I need to batch convert them, removing the layer from the pdf.
No adobe, or corel program will open these .pdf files, because of the layer. The only program that will open them is Inkscape. Inkscape is free, and open source I believe.
Inkscape opens the pdf fine, and deletes the layer no problem. The problem with Inkscape however, is that when you go to Print or Save to .pdf after deleting the layer, a tranparent layer gets filled with black, creating a rather large and unsightly black box on the image.
I need batch conversion of these .pdf files, having the layer removed, and saved to PDF or printed (whichever is easier for you).
